Ophelie, since you have to go to Shenzhen first, then you will use your first mentioned itinerary. I advise you to use Lo Wu / Luohu border crossing for reaching Shenzhen. When traveling back from Shenzhen to Hong Kong, you can use literally every mean of transport to reach Hong Kong. The price for a Shenzhen VOA is 168 CNY.
I understand that you are probably a bit scared because of wechat communication, but you should not worry. This is fine, although it appears a bit informal. Also, you should take care not to accept the services you really don't need. Usually, people tend to limit the offer of the agencies to an airport transfer and if they strongly insist that a visitor takes some more than that, again on airport transfer for their flight out of Hainan. It is important that those services are useful for you and that they do not cross the reasonable and expected limits.
You are perfectly fine to book your flights and you will be definitely granted an invitation letter. It is not a visa, but some kind of a document that you will print out and use for your travel to Hainan.
