Yes, you are perfectly allowed to enjoy 144 hour visa free transit twice in Shanghai. Anyway, you really didn't present your itinerary properly because both of us know that there are no direct flights from Shanghai to Estonia. This implies that you will have some other stop somewhere. OK, this is also fine, but you should be careful that you don't have any additional landing within mainland China of any kind!
Also, regarding your stops in Shanghai. Since you didn't mention the length of your layover in Shanghai, you could be eligible for 24 or 144 hour visa free transit in direct relation of your stay there. So, if your transit time, calculated from your scheduled arrival until your scheduled departure is less than 24 hours, you will be eligible for 24 hours visa free transit and if it is just a minute longer than 24 hours, you will enjoy 144 hour visa free transit, of course under the condition that your citizenship is among 53 eligible countries. Estonian citizenship is fine.
By the way, 72 hour visa free transit has been replaced in Shanghai by 144 hour visa free transit a couple of years ago. Also, use correct terminology because it is not 144 h visa, but 144 hour visa free transit. There is no visa at all!
