Yes, you are allowed to do that if your citizenship belongs to a group of 53 eligible countries.
Anyway, to be allowed to do that, you will have to make a different combinations by planes or ferries.
For example:
Manila - Guangzhou - Macau
You will fly to Guangzhou, but you can reach Macau by ferry from Shenzhen or by flight from Jieyang Chaoshan airport.
Macau - Guangzhou - Manila
In reality, you cannot reach Guangzhou from Macau by using any eligible transport option, so your solution would be a flight to Jieyang Chaoshan airport or a bus/ferry to Hong Kong airport and a flight to Guangzhou from there. In other words, the only eligible way within visa free transit scheme to reach Guangdong province from Macau and Hong Kong is by air. When you have arrived by air in Guangdong province, you will leave it by air to Manila.
As you can see, this is doable, but it requires a bit of creativity.
One more detail... You will need your tickets booked in advance of your travel for every portion.
