About:144-Hour Visa-Free Transit

Shanghai(with Study Visa) -> Tokyo an then Tokyo -> Shanghai -> Germany

Is it possible if i am already in Shanghai with a study visa to travel to Tokyo and then after two weeks go back to Shanghai for two days and take my flight from Shanghai back to Germany?

Of course. When you exit China to Tokyo, everything is reset. Actually, by starting your journey from Tokyo to Germany via Shanghai, you are making completely new journey (itinerary) in the eyes of the Chinese authorities. So, your two days in Shanghai on your travel from Japan to Germany will be perfectly eligible for 144 hour visa free transit.
