Yes, you are allowed to do that, but again, keep in mind the following opening hours for Shenzhen Shekou port visa processing: 9:00 - 13:00 & 14:30 - 17:00 . You can see the schedules on CKS - Chu Kong Passenger Transport website. Please, be warned that those tickets sell out during particular days, especially now during the unrests in Hong Kong when people bound to some other destinations, mainly in mainland China tend to bypass Hong Kong.0
