Your the first option should be to tell that you will apply for a VOA. If you are allowed to board the plane, fine. You will apply for a Shenzhen VOA upon your arrival and that's it. Of course, you will also cancel your ferry ticket and get a refund. In another case, if the airline is denying the boarding, you will just tell that you will travel to Hong Kong via Shenzhen by using 144 hour visa free transit and you will present your ferry e-confirmation. They cannot deny you a boarding in this case because 144 hour visa free transit is well mentioned in Timatic and you will direct them to that source.
So, after your arrival in Shenzhen, you will just approach 144 hour TWOV counter where you will fill out the blue form and you will get a sticker in your passport.
