Yes, you are eligible for 144 hour visa free if you travel by train from Mongolia to Beijing and then fly to Australia.

I have checked that the train will arrive at Beijing railway station, but there is no 144-hour transit visa counter there.

So how do I get the 144 hour visa if I cannot get it at the station that I arrive at?.

As Beijing railway station does not has 144 hour transit visa counter, you cannot apply for it. Maybe you need a Chinese tourist visa for Beijing tour.
