Taiwan is considered as the third country within the law that regulates visa free transit within mainland China. So, the Chinese territories of Hong Kong, Taiwan and Macau are all eligible to be considered as the third countries for this purpose. Also, beside itinerary that has to be eligible, it has to be a citizenship, of course. There are currently 53 eligible citizenship and Canadian is among them.

To conclude, your itinerary Taipei - Chongqing - Hong Kong - Taipei is without any doubt eligible for 72 hours visa free transit in Chongqing in the same way as your citizenship. You should just take care that your flights to and from Chongqing don't have any other landing(s) within mainland China.
