Your two itineraries:

Taipei - SH - Japan

This one is definitely eligible for 144 hours visa free transit. Anyway, you have to take care that your first port call immediately after SH should not be in mainland China

Japan - SH - Malaysia

This one is also eligible for 144 hours visa free transit, but I would say that you will be traveling through SH on 24 hours visa free transit because you will probably stay shorter than 24 hours in transit. Here you have to take care that your last port of your cruise, immediately before SH should not be in mainland China and also that your flight to Malaysia does not have any additional landing in mainland China or in Japan.

If your flights and cruise satisfy the above mentioned conditions, you are perfectly eligible for transit through SH twice.
