About:144-Hour Visa-Free Transit

Itinerary with a layover

I'm booking a flight from Taipei to Shanghai in order to get on my one way flight from Shanghai to Toronto.
If I fly from: Taipei - Hongkong (or Macau) as a layover - Shanghai - Toronto

... is this itinerary valid for the 144 hour visa? Mind you that I have a one-way flight from Shanghai to Toronto after within the 144 hour visa period.

Both of your mentioned itineraries are eligible for 144 hours visa free transit in Shanghai:

Taipei - Shanghai - Toronto - fine

Taipei - Hong Kong (or Macau) - Shanghai - Toronto - fine

It's really up to you what will you choose and whatever your choice will be is qualified for the mentioned convenience. There is no problem if you fly on different airlines, separate tickets, return, multi-city or one way tickets. These details are not important. It is your itinerary and your citizenship that matter.
