About:240-hour Visa-free Transit in Shanghai, Zhejiang, and Jiangsu

I plan to go from Orlando, FL to Hong Kong.

Then I wanted to take a train from Hong Kong to Shanghai and fly from Shanghai to Tokyo and then back to Orlando. Am I allowed to do this especially with one part being on a train for the 144 hour rule?

Yes, you are allowed to do that and this option is fine for 144 hours visa free transit. However, you should keep in mind that you have to take a direct conventional (slow) train from Hung Hom train station in Hong Kong that will terminate at Main Railway Station. You cannot take a high speed train from Hong Kong West Kowloon station to Shanghai. The alternative is flying from Hong Kong to Shanghai, but if your wish is to take a train, why not!? One more detail. This train departs Hung Hom station in Hong Kong every other day, one month on odd and the other month on even days.
