Day 3: Hongkong (heading back to Shenzhen before midnight
Day 4: 03:00 (Shenzhen - Manila)

You either need a tourist or a transit visa for Manila - Shenzhen - Hong Kong.

For your return you can apply for a 5 day VOA at the HK/ Shenzhen border.

Thank you for your reply. Correct me if I’m wrong, tourist l needs to be applied before travelling to Shenzhen and transit visa is entry permit you can’t applied for in advance. Should we take the risk of not applying for a tourist l in advance?

You must have a visa in advance. And you are wrong: both tourist (L) and transit (G) visas are only available from embassies/consulates and not on arrival in China. "Visa-free transit" or "transit without visa" is not a visa (the words "without visa" should make that obvious) but that is not available to you because your itinerary is not compliant.
