So I'm travelling from south korea to shanghai to hong kong back to south korea. Heading back to south korea, I have to stop for a 2 or 3 hour layover in shanghai. Does this cause problems?

You fly S.Korea - Shanghai - Hong Kong - Shanghai - S.Korea and on both ways you transit in Shanghai so you´re fine for the transit free policy.
