I fly from BWN to HK for few hours transit to Tokyo and back from Osaka to HK overnight and back to BWN. So what type of visa should i apply? Double-Entry or Hong Kong entry permit?

If you have Brunei passport, you can enjoy free entry to HK . No need to apply for HK visa for that.
