Anonya, you need to apply for separate visa for them. As I know, you can apply for the Chinese tourist L type from the CVASC in Japan for Shenzhen, and apply for HK visa from the Chinese embassy in Japan. Maybe you can contact the embassy to ask if you can apply for Chinese mainland visa there.

The Embassy of China in Japan doesn't accept the application of Chinese mainland visa after the opening of CVASC.
