I will be arriving from Europe to Shanghai then fly from Shanghai to Taipei/Taiwan.

Will the 72h free transit apply ? Is Taiwan considered as a third country for the visa request ?

Taiwan is considered an international destination for immigration purposes and therefore a third area, and your route would qualify for 144 hours free transit (Shanghai no longer has 72 hours).
