Yes. You can take the ferry from Hong Kong to Guangzhou, but the ferry will arrive at Lian Hua Shan (Lotus Mountain), which is about 50 kms away from Guangzhou city. The recommended way is to take an express train from Hong Kong to Guangzhou. The train will arrive at Guangzhou East Station and the ride takes around 2 hours.
