About:72-Hour Visa-Free Transit

flight from Narita to Shanghai

I am flying from Narita to Pudong on November 1 and flying back to USA via Narita from Pudong on November 6th. Am I eligible for the 144 hour free transit and if so, how do I convince Japan airlines that I can get on the plane to Shanghai without an entry permit?

If your flights are Japan-China-Japan then you're not in transit, and you're therefore not eligible for visa-free transit. You need a visa in advance, or you need to change your flights.
