Can I be advised best way to go from guangzhou to Shekou port?

As I have to take ferry to Hong Kong Airport to catch my flight. I have luggage so cannot travel in regular trains

You are suggested to take a bus from GZ Bus Station to Nanshan Bus Station in Shenzhen. The bus is available from 6:00 to 20:20 with interval of 20 minutes and takes about 2 hours, CNY70.
After getting there, you can take a taxi to your destination, which takes about 15 minutes and CNY30-40.
