I am from Pakistan but I live in Malaysia.

In Oct 3rd week I have booking on cruise ship from Shanghai to Japan for one week,do I need visa From Malaysia to fly Shanghai to catch my cruise? Or I will get transit on arrival on shanghai airport?

Yes, you need to hold a transit visa and it is best to apply for it in advance.
