About:72-Hour Visa-Free Transit

Duration in 3rd country matters for exemption?

Flying from Toronto to Taipei. However I will be leaving 3 hours after landing in Taipei. If I then fly from Taipei to Shanghai can I apply for 72 hour free transit if I have another flight booked out of Shanghai to Chicago that leaves 36 hours after my arrival in Shanghai? Does it matter that my stay in Taipei is only a few hours in this route?

Yes, you are eligible for the 144 hour free transit in Shanghai if you travel like that. Your short layover in Taipei is ok. No need to worry!
