We arrive in Shanghai 48 hours before our cruise departs from there to Japan

and back to Shanghai. Then we fly back to the U.S. the same day. Would the 72 hour visa apply to us?

David, if your travel route is US-Shanghai (48 hours)-Japan-Shanghai-US, you can use the 144 hour visa-free transit in Shanghai each time.
