About:Hong Kong Transportation

I will be taking ferry from the Shekou Cruise Terminal to HK Shunde Terminal.

And be carrying two large 26 inch luggage, can i check in my luggage in Shekou Cruise Terminal?

Well, what do you mean by HK Shunde Terminal? The Shunde Terminal isn't located at HK. Do you refer to HK China Ferry Terminal?
If yes, there is no ferry from Shenzhen Shekou Port.
