I am sorry that there is no direct train or bus to Macao. You may take metro line 4 from North Railway Station to Civic Center Station, and switch to metro line 2 to Shekou Port. The metro ride takes about 75 minutes, and the fare totals CNY 7.

I mean, I bought the train tickets through Ctrip and in order to get the refund and rebook it I would lose something like 10% or the fare plus the booking commission. However, if the ferry price is much cheaper it would still be a good deal. Or maybe even change the tickets at the train station though I doubt they would understand what I want to do.

Actually, the Zhuhai Railway Station is adjacent to Gongbei Port. Just cross the Gongbei Port to Macau, and take a free shuttle bus or city bus to the downtown area. :)
