Transit on different Airlines

I'm travelling from Sydney to Shanghai with China eastern Airlines then Shanghai to Japan with China southern airlines. Does this make a difference?

There is no need to worry! You can travel on different airlines and you are still eligible for the free transit in Shanghai as long as your layover time in Shanghai is less than 144 hours.
