What if a U.S. citizen flies from the U.S. to Hong Kong for 3 days and then to Shanghai for 3 days?

Do you mean the visa-free transit in Shanghai? As far as I know, travelers holding US passports can stay in Hong Kong for 90 Days with no visa. As for Shanghai, if you fly from Hong Kong to Shanghai and then head to a third country or region, you can enjoy the visa-free transit policy.
