Actually the 72h free transit policy in Shanghai is replaced by 144h free tranit. Your route is eligible. You just need to tell this to the airline stuff before arriving in Japan, and then apply when you stop over Shanghai.

For the 144h twov you don´t need an entry permit.
TWOV means transit without visa.

When you arrive in Shanghai, ask at the immigration for the 144h twov and you´ll get a permit for 6 days.
Just when you check-in in Kuala Lumpur you should tell the airline that you wanna use the 144h twov in Shanghai, that´s all.
