As I know, there is no ferry service between these two places nowadays. So you are suggested to take bullet train from South Railway Station and go to Shenzhen North Railway Station first. The schedules are 10:07, 13:49 and 20:13. The duration is about 2.5 hours. Then take subway Longhua Line to Futian Port. After arriving, pass the custom and enter Hong Kong. :)
