I will be visiting HK with a 2 entry visa.

While I am there, I will take a short trip to Bangkok and back to HK. Does this I cannot visit Macau?

If you want to visit Macau as well, it's ok. But you need to get an entry permit for Macau upon arrival at the border.

If you have used up your two entries after visiting Macau, you have to apply for another entry permit. Otherwise, you cannot enter HK.

You can't even get back there after you visit Macau. How could you apply there? Perhaps, you might try to apply one from Macau.
