I come to Hong Kong and then I had to go to Macau. Fly or take a ferry?

Ferry is highly recommended and it is the best way to go. It takes 50-60min to shuttle between. Actually, the direct flight doesn't exist due to the short distance.1

From Skypier near HKIA, the schedules are 10:15, 12:00, 14:00, 15:15, 17:00, 20:00 and 21:30 from Monday to Friday.
From HK-Macau Ferry Terminal, ferries are in service for 24h: from 07:00 to 23:59 with the interval of 15 mins; after the midnight, the ferries depart at 00:30, 01:00 , 01:30, 02:30, 04:00, 04:45 and 06:00.0
