how to going on ferry way Hong Kong to shenzhen without given Hong Kong entrypermit?

I am Indian and have Chinese visa.

Bhai, Indians with valid Indian passports enjoy 14 days free stay in HK. And you have valid mainland entry permit. So you won't have trouble when going from HK to Shenzhen.
