John, as Hong Kong grants a 90-day free entry for Australian passport holders, you don't need the entry permit for Hong Kong. I'm wondering what is your next destination? A third country? If yes, you can make use of the 24 hour direct transit policy. That is to say, it's possible that you don't need the entry permit for Shanghai as well.

Since your stay in Shanghai is more than 24 hours, you should apply for a G type in advance. 72 hours free transit isn't applicable because you enter and leave by ship.
