If you will go to China very often, you can try to apply for a multiple one in Japan.

You will go to work in China or just do some kind of exchanging? You will work a Chinese company or? Would you mind tell me more information about the work? Then I can tell you detail requirements.

In general, if you already get a resident permit in Japan, you need to apply your multiple one through a local tour agency in Japan. Otherwise, you can apply in person at the embassy.
