I will need to catch a flight that departs PEK at 01:00 am what is the latest time I can should leave my hotel in Beijing and will I be able to take subway line #2 and transfer to the Airport Express Line this late in the evening?

Generally speaking, you need to arrive at the airport 2 to 2.5 hours in advance. And yes, you need to take subway line 2 to Dongzhimen Station. Then take airport express to the airport directly. The whole way needs around 50min. You are suggested to start from your hotel at 21:30 pm. So that you can have enough time to catch your flight.
