Philippine passport, permanent resident of Japan and want to apply for a Chinese visa

Hi, I have a Philippine passport but I am a permanent resident of Japan. Do I need to apply for one to China even if I only wish to stay for 5 days? If so, can I apply directly to the embassy or go to a travel agency for assistance?

Yes, you need to apply one since you have Philippine passport. Since you are a permanent resident in Japan, you are suggested to apply through a local travel agency to make sure you can get it in the end.
