Can I use the Visa Free Transit

I wish to travel: New York City - Manila - Bejing- (Then) Beijing back to Manila back to New York City.

No, you have to apply for a Chinese visa in advance for this trip. This itinerary is a return trip actually, so it does not apply to the 72 hour free transit.
