About:72-Hour Visa-Free Transit

But if he does not need a visa to travel to Hong Kong because he is Belgian passport holder

So if No visa is required by my boss to Hong Kong, can my boss therefore use the 72 hour transit from Hong Kong to Shanghai and then from Shanghai to Tokyo

Yes, it is ok. Most countries are exempted from visa to HK for certain days. The itineray from HK to Tokyo via Shanghai applies to this free transit policy.
