If I arrive to the airport with one airline from Thailand and leave in a different airline to USA can I get the transit permit?

It doesn't matter which airline you take. You needn't call in advance. As long as you hold valid onward air ticket for the USA when you land at the Beijing/Shanghai Airports, you will enjoy the 72 hours free transit.
