Visa issued in Macau but traveling to China from Hong Kong

I work in Macau and i'm holding Indonesian Passport. I haven't applied the visa yet, but I will do it sooner or later. Can I go to Shenzen from Hong Kong using Visa issued in Macau?

Yes, sure. You can enter China with valid visa, no matter where it was issued.
