we will be staying in mingtown nanjing rd hostel but will be arriving past midnight.

Is there a bus or public transportation from pudong airport to mingtown nanjing hotel past midnight?

After midnight, you can take the airport shuttle bus night line and get down at Middle Zhejiang Rd, then walk about several minutes to Tianjin Road to find the hotel.
