From Gongbei, Zhuhai to Shanghai, no direct train is available. By train, you have to go to GZ for transfer. The whole journey by train takes around 15-16h.

As you said that the train transfer may be a little difficult, so to take a flight may be better.

You can take a direct flight between Macau and Shanghai Pudong. Or you can travel from Gongbei to Zhuhai Airport to take a direct airplane to Shanghai Pudong Airport for sake of money-saving.

There is a direct train between Zhuhai, Gongbei and GZ. The light rail was just extended in November last year. (http://www.zs.gov.cn/english/about/view/index.action?did=1259&id=125149) Each 30 minutes there should be a train departuring to GZ South Railway Station.
