No, you should apply for a Macau visa from the local China embassy or consulate-general ahead of your trip.

But the local China consulate in Hamburg said, I have to apply the visa for Macau directly by the IDENTIFICATION DEPARTMENT OF MACAO SAR. I will fly in July from Germany to VietNam, and plan to stopover 5 days in Hongkong and Macau. However i can get only a transit visa for Hong Kong by the local consulate in Germany. Is it possible as a vietnamese passport holder applying for a transit visa ( 2 days) toMacau in Hong Kong ?

If so, you can send your application to Macau Identification Department now as you were told. The processing takes about one month. Your stay in HK may not enough for applying Macao visa.
