Do you mean you will apply for the visa in singapore while your family members will apply in malaysia? If so, there should be no problem as you are working in Singapore.
You need to apply for singe-entry China tourist visas to visit Shenzhen. As for hong Kong, Malaysia passport holders can stay there for up to 90 days without a visa. So you don't need to apply for Hong Kong visas in advance.
