Yes, if she has confirmed onward ticket to KL and takes HK as her direct transit, the stay permit is not required and she can stay there for not more than 7 days.

Yes, your Chinese wife need a Hong Kong entry permit to go to Hong Kong. She can apply for it through China embassy in Kuala Lumpur.

Ms. Elliot, Thank you for your prompt reply yesterday regarding the above topic. But anyway, upon checking HK immigration website regarding chinese national entering HK, i found the following :-

Transit
14. Chinese passport holders who are in transit through Hong Kong to and from another country or territory may be granted a stay of seven days on each landing without the prior need to obtain an entry permit provided that usual immigration requirements are met, including possession of valid entry facilities for the destination and confirmed onward booking for the overseas journey.

Here we have confirmed onward booking HK-KL and she has a long term Malaysia visa, I just wanted to clear things up. Hope to hear from you. Again thank you in advance.
