If I have properly understood, your entire itinerary is: Japan - Shanghai - Hong Kong - Shanghai - Japan. If I am correct in interpreting your itinerary, then the answer is simple, yes your entire itinerary is definitely eligible for 240 hour visa free transit - twice. As always, the essence of 240 hour visa free transit is that the immediate points before and after mainland China are located in two different countries or eligible territories (eligible territories are Hong Kong, Taiwan and Macau). In your case, your immediate points are Japan and Hong Kong for the first and Hong Kong and Japan for your second leg. It is important to understand that the nature of tickets is not important (you can fly on two round trip tickets) as long as your itinerary has its immediate points in two different countries or eligible territories as it is in your case. Have a wonderful journey.
