Shabrina, you really do not have to do anything in and from the Japan as far as your right to transit through China is concerned. All you have to do in Japan is to declare, at the time of check-in, that you will travel to Indonesia via Beijing using 24 hour visa free transit. This is all. Upon landing in Beijing the first thing you should do is to approach the 24/144 hour visa free transit counter where you will apply for a temporary entry permit in order to be allowed to exit the airport. After a short check your temporary entry permit will be granted because you have a very long layover.
