Yes, your itinerary and your plan are fine. You should just take care that your itinerary:
Japan - Beijing - South Korea
Do not have any additional landings. In other word, you are not allowed to have any additional landing that could look like:
Japan - South Korea - Beijing - South Korea
... or similar... The flights have to be of nonstop nature.
Upon your landing you will immediately approach transit counter (desk) where you will apply for a temporary entry permit. This application is free of any charge and here you will present your flight tickets, your hotel booking confirmation and if you plan to take a tour by Beijing based agency, I also encourage you to present even that document. It is strongly advisable to have those documents in hard copy. It is easier for handling. After a short check, you will be granted a permit and you will proceed to the city according to your plans.
If only you have extended your stay in Beijing for a three hours you would be eligible for 144 hour visa free transit and that would be more comfortable situation that would have allowed you to enjoy your time in Beijing at more leisurely pace. OK, never mind, maybe some other time :)
