Do I qualify for the 144 hour free transit I will be transferring from cruise ship to Pudong international airport to fly back to Australia via Singapore.

Yes, you will qualify for 144 hour visa free transit. Anyway, there is just one condition. Your cruise should be arriving to Shanghai from a country different than mainland China and Singapore. If this is the case, you are eligible for 144 hour visa free transit in Shanghai area.
