Yes, you are allowed to do that, but with some modifications.
You can leave Shenzhen to Hong Kong from Shenzhen, but only by ferry (a catamaran in reality). You can use Shenzhen Shekou port to reach Hong Kong Macau ferry terminal.
Anyway, to be eligible to do this, you will have to book this ferry ticket online, in advance through CKS - Chu Kong Passenger Transport company website. Upon your booking, you will receive an e-confirmation that you will have to print it out. You will bring this printout with you that will be used as a proof for your transit and also you will use it to collect your real paper ticket at Shenzhen Shekou ferry port.
By the way, by using this option, you will be eligible for 144 hour visa free transit that has replaces in Guangdong province 72 hour visa free transit in May of this year.
Please, be warned that you have to take exactly that ferry you have bought your ticket for and also you should use correct terminology because it is 144 hour visa free transit and not 144 hour transit visa. There is no visa at all!
