About:240-Hour Visa-Free Transit

Sydney>Taipei>Shanghai>Taipei>Sydney

If I fly to Shanghai via Taipei but DO NOT leave customs on the way there, ie it is only a stopover, but on the way back from Shanghai, if I were to leave customs and stay in Taipei for a day, is that ok for the 144 hour transit visa, or does this not count as leaving for a third country?

You need a visa or different flights because you're not in transit. It's irrelevant whether you pass immigration or not.
